He couldn't have done it without Naruto and Bee's help. Also I don't really get how they won exactly. They didn't seal him, so he could just rematerialize, right?

Naruto and Bee didn't do much aside from babbling unnecessarily while Nagato was successfully killing them, but that's a debatable issue. Moving on, Itachi's Sword of Totsuka seals anything it strikes into its "hilt" for eternity. It's the same move Itachi used against Orochimaru during the former's battle with Sasuke. So in other words, Nagato's role as Kabuto's Edo Tensei Puppet is over.
