Are there any clans that allow puppets as a specialty. I,would like to play as a puppet jutsu user.

Perhaps you'd like to try creating one, then? :3 Though you do not have to belong to a clan to specialize in Puppetry.

Technically speaking, all clans allow Puppetry as a speciality. As a free speciality? No.

There are some clans which require certain specialties. One that off the top of my head is the recent Hitonomi Clan which requires both Taijutsu and Weaponry to be taken. If you're referring to a clan that revolves around puppetry then no, the site doesn't currently have one. You're more than welcome to make one though.
